Why does System Analyzer report a 99/100 one day and 100/100 another day. Full report says cookies stored in software...what does this mean?

For the result regarding personal information in cookies, I would suggest you take the time to clear your browser cache and cookies. That will also help your browser work more efficiently.

System Analyzer is just a baseline tool and not really designed to be an indepth performance analysis tool. So there is nothing you need to do concerning this.

If I may add to what Sherry has posted; your system is dynamic and depending on how it is configured, what you have been doing between booting up & running System Analyzer, etc., will depend in part on the result that you get. I would wager that if you ran it as the first after booting up and then last thing before you close down after a long session, then you would regulalry see a difference.
As long as the key elemen ts are ticked then you are good to go; as Sherry says...it is just a baseline analyzer.
