Hi

If it possible (for example through WR support) to adding the entire program/application to white list - not with file MD5 one by one?
And if it possible to excluded some directory from scanning? My customer has a program that is updated frequently and would like to have it taken care of once and for all.

Thank you in advance for answer

Not really - doing it that way tends to be a security hole (more in-depth explanation here.)

What you can do is contact support and ask if the threat research team can make an intelligent rule to recognize new versions of the application and whitelist them.  That way new versions of the app will be recognized and automatically whitelisted, so you don't have to contact support each time a new version comes out.  Does that help?
