Does my scan remove malwear and spywear. I get clean results from scan but I also get warnings,

what should I do when my scan comes back clean but I still recieve a message that tells me I'm infected

WSA scans for and will detect/remove both malware & spyware in most cases. Just occassionally because of the nature of the infection, i.e., it is deep and complicated WSA may recommend that you open a support ticket so that the Support Team can access you system and undertake a manual removal.
 
I am however suprised by what you say that you get warnings that "...tell me that the system is infected and needs to be removed before damage occurs". I do not believe that these are from WSA but it would help if you could provide the exact text of the message that you arfe seeing and exactly when you are seeing these. Also you should check what the colour of the WSA main app panel is when you get these messages. WSA will change from Green to another colour should there be an issue linked to either its operation or your system; such as an infection.
