I upgraded from 200w power supply to 400w power supply, but still get the CPU is underpowered message when I do the system analyzer. I would have normally ignored the message, however lately when I've put the computer to sleep for a few hours it shuts down windows so when I wake the pc up it's just a black screen and the entire PC needs to be shut down in order to get windows to restart, which can be painfully slow.
Since changing power supply the pc can be put into sleep mode without affecting windows, but the analyzer still shows the CPU underpowered message.

That message is underpowered from a processing point of view and not a power requirement. The extra wattage from the PSU will not change that message. There is nothing you can do apart from physically upgrade the CPU.
I guess that explains it then. The pc is from 2009, and is one of the early dual core setups if I'm not mistaken, so I guess it's long out of date by today's standards.

The extra power from the PSU certainly wont do any harm and being a newer PSU will probably ensure a longer life for said PC. I wouldnt worry about that message, if its an old PC it could probably do with a fresh installation of Windows. Can breath new life into an old PC.
Thanks. I did a fresh install in 2012, and the pc is now really just a back up, more or less. It actually operates my TV for any online TV viewing, and i sometimes use it to store backups of my important files, but it is otherwise rarely in use.
