I Use Webroot. Why did Malwarebytes find 408 Issues?

The difference is most likely due to the fact that Malwarebytes will be detecting such things as cookies, Registry entries, dorment or inactive malware, etc., which WSA does not focus on preferring, by design, to focus on the remediation of active threats or malware as it tries to activate...which are the real dangers to a system.
 
Also, WSA and Malwarebytes have a different approach to the handling of Potentially Unwanted Applications (PUA); in itself a moot topic that every one has a different view on, i.e., what is a PUA...as one person's PUA may be another person's favourite program.
 
However in terms of the really important stuff, i.e., the stuff that can harm your system,  I have in the past found WSA and Malwarebytes very much aligned.

also i can confirm what dear Baldrick said , most of the time MalwareBytes find just browser cookies or useles files-registeries...  or maybe something you put on Webroot Whitelist maybe ?
 
i use Ccleaner and Emsisoft Emergancy kit( Bitdefender + Emsisoft database! ) with Webroot , Ccleaner is great in clean registery and useless files.. ( for example we can find everytime some useless files on temp ? appdata ? roaming ? .. )
 
so i think if you use Ccleaner , will be better with lower false positive( specialy on Registry and Cookies )   :)
