If you have already logged the site then you need to edit it's details and make sure that it is marked as a 'Favorite' by clicking on 'Make Favorite' at the top of the edit panel.

 

Then when one clicks on the Password Manager icon in the tool bar, click on 'Sites, and that should reveal the option to further select 'None' i.e., not flagged as favorites or 'Favorites which are...well, on the Favorites list.
