I have not had any problems with Adobe Reader updating.. it's autoupdate runs just fine with WSA active on my computer. If you think it is a problem though, you can always go to Adobe and manually install the latest version.
MAKE SURE YOU UNCHECK everything except for the license agreement. Manual installs of Adobe products WILL try to include PUA's, software trials in addition to what you want. These may show up before you begin the download or after, so read everything with a check box carefully to avoid installing anything other than Reader.
